For some reason there's trouble retrieving more than 5000 entries from MySQL. At least, that's what it looks like. Neither Wordpress nor Chyrp display the list of spam comments after it gets bigger than that.
That's where this comes in:
DELETE FROM `comments` WHERE `comments`.`status` = "spam" LIMIT 5000
